Objectives:
Without using the MIS permission system:
Log in as administrator
Log into Joomla as an administrator by going to http://yourschool.eq.edu.au/wcms/administrator or by clicking on the Administrator link in your menu.
Restrict website menu link of your choice
Open Menu > Main Menu (or menuOfYourChoice).

Open target Menu Item (e.g. click on Our School above to edit link settings) to set restriction.
Change Access Level to Registered (OR step 4)
Registered login - your school MIS accounts only
Link becomes visible to school community after having logged into the Members Area with a valid MIS account in your school.
Change Access Level to Special
Special login - Author, Editor, Manager and Administrator roles
This link becomes visible only to:
Registered user accounts which have been elevated via the User manager to Author, Editor or Manager role;
AND to the top level MIS administrator and portal administrators who have been assigned Edit Portal Content delegated rights.

Click Save button (top-right).
As per heading 2 (above) - navigate to the Menu Item/s you wish to make registered viewing only.
Select the items (select menu-box/s on the left of each item in the list) and then click the Move button (top-right).
Select user-menu from the Move to Menu list and then click the Move button (top-right).
The user-menu itself is set to registered so no changes need to be made at the menu-link level.
By moving these items to the user menu they are automatically restricted from the public.
Using this method you could create a menu restricted to the Special group and move items there to restrict viewing access even more.
Regarding the you are not authorised to view the content issue:
Do not set content items (Article Manager) or structures (Section or Category Manager) to anything other than public.
All restriction of content should be controlled via the menu system, either in Menu Manager (for individual items) or by restricting a whole menu structure.
If the menu item/structure is registered or special view only, the content cannot be viewed even if the content page or structure is set to public view.
If the content is not set to public and the menu link is, when clicked, the system will display you are not authorised to view the content. This is poor web practice.
